Quantum physics tells us that all matter is made up of energy. I'm not sure how far it goes, but I assume the scientists (or whoever) say that protons, neutrons and electrons are made up of X amount of waves of energy.
We each have a soul, a life energy.
Could it be that chakras are points in our bodies in which our soul is passing through? Here's a picture of what I mean (follow the pink line):

In addition, when we raise our vibrations, some people call it frequency, we're actually widening these waves of our soul, thus making us spiritually stronger.

I would say that the Chakras are the points where the superphysical energy of the soul directly interacts with the physical body. This energy effects the physical, the mental and the emotional character of a person.
Yogis and other spiritually adept people are able to manipulate that energy coming through the various chakras and perform amazing feats of mind and body.

The tree of life from the Kabbalah is the same archetype. Even though it has 2 or even 3 columns, it's often illustrated with a spiral coming down from kether and connecting all the others thus ways.
Everything comes from the source, everything is a fractal, information organizes itself infinitely, "as above, so below," etc., etc., etc.
I agree, I think chakras function as both energetic conduits, but what I've found from my own enegy work is they don't so much feel like they are moving mass amounts of energy. Rather, I think they are harmonic nodes, and each chakra represents different harmoics of our energies.

i think chakras have many uses and functions.
For one i think that the chakra itself is like a entrance to stores of energy and when we activate the chakra it makes it possible for the energy to flow into our bodies.
Also i think chakras are like the spiritual bodies vital organs...if a chakra is damaged it makes travel in the spirit body difficult much like if one of our major organs are damaged here in the physical. And like our vital organs in our physical body the chakras each have an important use in the spirit body.
for example, as our heart pumps blood to keep the physical body functionable, our heart chakra sends energy through our spiritual body to keep it functioning =)
